La frase en negrita, me tiene que no consigo sacar una traducción coherente...(se habla sobre los projectos informáticos)

All: se refiere a todos los requisitos de usuario que debe de implementar un software.

Hi,
I can't help you much, because I'm not Spanish, but as I read this sentence I understand that "trouble" is the source of a difficulty. In fact "trouble" is the problem wich is extremely difficult to find out when "it is easy to focus on something wrong".
If I was you I wouldn't stick too much in the English expression; maybe "situación complicada/extremamente difícil"...
Let's wait for better answers!

Cuando estas embrollado/liado/envuelto en un proceso de recuperación, es facil perder la perspectivayn erroneamente enfocarse en como terminar el proyecto rapidamente, como ponerse a nivel/al día. Este no es usualmente el problema real.
Para proyectos en estos apuros, el problema principal es si es posible terminarlo.

I beg to differ. By the context (and by experience) when a project is in trouble and specially when it is in this much trouble, it is not 'one big problem', but several/a series of problems/gltches in the design that normally surface with when testing all components togethe or or at implementation time.
I found this particular piece a bit difficult to translate for you have to read it at least twice and understand what the writer means before attempting a translaton - it does no seem to flow smoothly if you try get close to a literal translation.

Como sabemos el espanol es mas "wordy" que el ingles y todavia mas si es un contexto formal y/o profesional. Aqui te dejo mi version de la frase completa para que tenga mas sentido la oracion que te interesa traducir. I hope it helps :D :
Cuando estas trabajando en un projecto en modo recuperativo, es muy facil enfocarse en el problema equivocado, es decir, como terminar el projecto rapidamente o como ponerse al tanto con el. En realidad, esto muy pocas veces es el problema de verdad. Normalmente cuando se trata de este tipo de projectos que son muy complicados, el problema primordial se refiere a como terminar el projecto completamente o en su totalidad.
