El Estado, aunque este separado de la religión, debe apoyarla

How about something like this:
(The) State should support religion even when it is a separate entity.

another option, more literal:
The State, although separate from religion, must support it.

"Must" is a bit too strong. Better:
"The State, even though it is is seperate from religion, ought to support it."

"Separation of church and state" is a boilerplate phrase in English. It refers to the political and legal doctrine that government and religious institutions are to be kept separate and independent from each other.
So I suggest:
Despite separation of church and state, the state should support religion.
"Ought to" has a very colloquial sound.
