Is there a better option than the one below to put acronyms in quote marks oif they have to be followed by an apostrophe indicating possession? There are too many marks together.

That should be "CPF's".
Yes, it would be better, but the thing is that the quote marks are needed covering just the CPF, not the possessive. I guess that the best choice would be to restructure the entire sentence.

The team told me that it may work, but it certainly changes the style. Italics and marks are not perfectly replaceable.
