Option 2 is definitely grammatically incorrect, that's an ANTICIPATORY IT or PREPARATORY SUBJECT. "It" can
never anticipate a noun-subject (you may use it with infinitive, clause and -ing subjects).
I guess you could say "a Change Order will be processed in accordance with the Change Process".
